Why are the high notes on my bass Guitar strings flat when the low notes on the same string are in tune?

I’ve tried relaxing and tightening the truss road and the problem remains the same.

It’s the ‘intonation’ of the guitar you need to change.
Essentially the whole string is shorter than is should be and therefore the mid point of the string (fret 12, which should be an octave higher) is actually not quite as much as halfway down the string.

The following video is a pretty amateur explanation of what’s going on, but it should be helpful in terms of showing you how to make the adjustments.

Basically, you want to adjust the saddle until ‘open’ and ‘12th fret’ are in tune.
